This is probably a common question, and I apologize for not being able to figure it out on my own…
Is it possible to rebuild the desktop with applescript? If not, is it possible to cause a rebuild to happen on restart?

You might want to check out RebuildDTWTimeDelay. Note that deleting the desktop file, which causes a rebuild, will erase comments (those seen in the “Comments” window when you do a “Get Info” on a file).
You can, with DoktorKleanor, to rebuild the desktop without losing the comments.
And much of other functions are available…
